Generating a tree (nex or nwk file) starting from msa

Hey all,

i need to generate a tree file (nexus or newick preferably) with bootstrap values embedded. my idea is to export then the file and to nicely plot it with iTOL.

Could you suggest a platform/webtool when i can generate my tree

- starting from a msa file
- using jukes-cantor as genetic distance model
- using neighbor-joining method
- possibility of selecting an outgroup
- bootstrap replicate 500
- generating consensus tree

Have a look at the R packages ape and phangorn.
