RNA seq data for prediction of novel proteins

I am doing research project on epilepsy disease.I have RNA -Seq reads files. I have to perform the following steps .

1. Prediction of RNA editing sites from reads.

2. Prediction of genes where supposed RNA editing site are predicted.

3. Conversion of these predicted genes into protein sequence

4. prediction of structure of the proteins. Kindly give me detail pipeline to perform these steps.

Similarly to obtain Structure of protein you can use Protein Data Bank (PDB).
