I have a query regarding what is the difference between a padded bed and regions bed.

A "padded" bed file is likely a file of genomic intervals that have been extended on one or both ends — "padding". The "regions" bed file is likely just a file containing genomic intervals that represent some areas or regions of interest on one or more chromosomes, such as gene annotations, footprints, transcription factor binding sites, etc.
