Comparision of R packages in RNA-Seq

Hello Bioinformaticians! I'm quite a novice in Bioinformatics. I'm a bit wondering that if the packages of R for one use(e.g. alignment) are the same, or some of them are better? For example, for alignment, are there some packages superior than others?
