Please use ADD COMMENT or ADD REPLY to answer to previous reactions, as such this thread remains logically structured and easy to follow. I have now moved your reaction but as you can see it's not optimal. Your reaction should have been on the answer of Martombo. Hi, Yasmine~ have you finish the protocol of MutisgCV? I'm confusing of some details of this painful tools QAQ:

the output file (*gene.txt) includes the column of n_nonsilent, n_silent, n_noncoding. But when i run my data, this three columns data are different from my original data which represents the counts of variant genes.

Are there any error in my command, or there are some unknown tips in here? ./run_MutSigCV.sh \ ./Tools/MATLAB-MCR2016a/v901 \ ./merge.maf.txt \ ./Mutsig/exome_full192.coverage.txt \ ./Mutsig/gene.covariates.txt \ my_result \ ./Mutsig/mutation_type_dictionary_file.txt    \ ./Mutsig/example-data/chr_files_hg19

thanks very much!

On MutSigCV's page on GenePattern you can find a link to the publication where it was first introduced, which is not open-access unfortunately. MuSiC's one is, however.
