I used 'tablet sequence viewer' and confirmed result.
As far as I know, paired end sequences can't overlap each other.
but in result, there are too many overlapped mates . Even there's few mismatched things.
I really don't understand it.

Where did you get this information from? Paired end sequencing just sequences both ends of a DNA fragment. If the fragment is shorter than twice the read length then the reads will overlap. If it's shorter than the read length then it'll read off the end of the DNA and into adapter sequence (hence the need for adapter trimming).
