I have two networks: A and B. B is a subset of A. I'm now working on A, and I'd like to select all the edges appearing in B, so that I can color those edges in A to highlight them. How to do this in Cytoscape?

There's an app for that! We developed an app for managing sets of nodes or edges, called setsApp:
http://apps.cytoscape.org/apps/setsapp
After you install the app, follow these steps: 1. Drag select all edges in network B 2. Click on the "Sets" tab in the Control Panel 3. Click the + button near the top of the panel and choose: selected edges 4. Right click on newly created set and choose: Copy set to different network; choose network A 5. Go to network A, then return to Sets panel and click on newly copied set
Now, you will see the same set of edges from B selected in network A!
