I am a newbie to the field of Proteomics and Mass Spectrometry data analysis. Presently, I am using Thermo Sieve v2.2 (x64 bit) for the label free quantification of peptide. I used RAW files generated from Orbitrap LC-MS/MS. While I tried to import the corresponding Proteome Discoverer result (.msf file), it shows the following message.

index was outside the bounds of the array

Here is the Peptide import filter criteria I used:

Maximum percolator q-value: 0.050

I tried importing without the filter criteria, still it shows the same message. Any suggestions?

Have you tried contacting Thermo software technical support? For this type of error, in a commercial software package, they might be your best bet. Generally, the Thermo Omics software portal at http://portal.thermo-brims.com has sometimes offered helpful information in the past (for Proteome Discoverer, not sure about Sieve) but your mileage may vary.
