Hello everyone.
I aligned a scaffold bacterial genome with a reference genome using Mauve Contig Mover. But I'm unable to understand which file contains my reordered draft genome. I have attached the screenshot of the AlignmentN folder.

You want the folder with the highest N.
That’s the last iteration of the moved contigs. If I remember correctly, there should be a fasta file in there with your reordered contigs.
The image linked has no screenshot of folder. Besides, don't send a screenshot of a folder, list its contents as text.
Also that screenshot just shows a (/shudder/) MATLAB window...
