Hi,
I've sequence pcr products of some rice varieties (PCR using the same SSR primer), but it turned out that the repeat motif carried by each PCR product different from the particular SSR primer. What is that mean? It is supposed to be the same repeat motif right? What should i do about this?
First of all you should explain the system. You can't expect people to know what an SSR primer is. Doesn't your result simply mean that the primers amplify more than one sequence? Are the complete genomes of each of our rice varieties known? Has your primer pair been bioinformatically optimized for each variety? Genomes are complicated, it sounds like you're simply getting multiple sequences amplified.
