Gene expression: which allele is considered?

For human beings, we have two copies of each gene inherited from the parents. The question is, when referring to gene expression, which copy (or allele) is considered?

Both of them are considered, since both are sequenced and quantified. If you need to perform an allele-specific analysis then you'll need to use packages specifically geared toward that, since otherwise you get both of them.
