I want to know which one is a better choice- going for PhD after masters or MBA from top institutes since I am interested in both!
Since those two options are functionally unrelated (at current stage of your career) you are going to need to decide yourself. If you are interested in management/business side of things then go for an MBA. If your interests lie in academic world then getting a PhD is more or less a must.
You always have the option of switching tracks later in your career (once you have some experience under your belt), no matter where you elect to go at this time.
In case your interests lie in the industry, then MBA is far more likely to enable you to climb up the ladders..

also I would think that if PhD was your goal, then shouldn't you be in a PhD program now instead of a Master's program? Most PhD programs I am familiar with give you an automatic Master's halfway through. Not sure I see why you would want to essentially do double-Masters in the same field.
