Hi, I am analysing some SNP data and need to calculate heritability (h2) for the SNPs I identify. This is complicated a little by the fact that this study is based on trio/quad data of case, mother, father and optional sibling. Is anyone aware of the "go to" tools for this? Are there confounding factors I need to take into account? Thanks in advance for any assistance.

You can try using GCTA GREML-KIN which can take into account of relateship information when calculating the SNP heritability
