mRNA in 40S ribosomal subunit

Hello, everyone!

I am Maria Spina and I am a 23 years old student of pharmaceutical chemistry and technology. I'm not yet graduated, but I am in thesis and I deal with drug design. For my project, my thesis supervisor asked me to insert the mRNA structure into the 40S ribosomal subunit, not with Molecular Dynamics, but with a kind of docking that can predict mRNA-rRNA interactions. I used "RNAup", "IntaRNA", "HADDOCK"... but with poor results. Can someone tell me hot to do it? Do you have any ideas?
