i am not much expert of the Analysis and Transcrpt aseembly work. i actually don't know actually how to download the reference genome for bread wheat triticum aestivum and from where. please can anybody guide me ? I need this for indexing with HISAT2.

While there are likely other sources, your safe bet would be to get it from NCBI. Links for the genome sequence and annotation are in the box at top of the page.

Ensembl's version is available here.

URGI seems to be the official source for Wheat genome data.

Note: Reference sequence should be identical (for a specific genome build). Annotations may differ depending on source.
