Dear Friends, My GenSpring software license got expired. So, I want to analyse my single color microarray data generated on Agilent platform by R package.

@Kevin has a tutorial to do this from GEO data but you should get some idea of how to use it for your own: build the expression matrix step by step from GEO raw data .
You can also use the limma package (link for vignette/help).
