I was able to do this for S. cerevisiae on yeastgenome.org, but I am having trouble finding resources that will allow me to search for human genes that are associated with an unknown gene ontology (molecular function or biological process) annotation.

You could use Ensembl BioMart. Filter by
GENE -> Limit to genes (external references)... -> with GO IDs -> excluded

Help video to get you started with BioMart.
