Hello every body, always with those beginners questions, well, in the website of geneontology.com we can download annotation for many organisms (http://www.geneontology.org/GO.downloads.annotations.shtml) I have some Y11K proteins and I want to download the corresponding file in Geneontology.com. I tried the Saccharomyces cerevisiae but not all the annotations were available. Can someone point me out, were to find it. Thank you in advance.

Thank you, there is only one problem, my protein list is are uniprot IDs, do you know how can I use them?

RE sirius: UniProt has a web service that converts between different ID formats (I suppose you want "SGD", short for Saccharomyces Genome Database). Go to uniprot.org and then "ID Mapping" is one of the tabs at the top.
