After trimming, how to proceed with the published tutorial of 16S analysis

I have trimmed all my reads. Now I wanted to continue with the tutorial file:///C:/Users/RehabElshehawy/Zotero/storage/Y9IA5GLM/tutorial.html I need to create: a collection of dataset reads. 1) I tried, It didn't work cause the names of the files were changed by mothur during trimming, hence they no longer contain R1 and R2. 2) So, I manually created the paired files and then I tried to create a list of theses paired file. It failed again and gave the error that a list can't be created from collections.

How do you guys proceed after trimming? Please explain it in simple steps, as I am a very beginner. Thank you in advance for your support

Please read the manual. You can do everything with mother if you know what to do. Manual is quite an easy way to do that.

Which manual, can you please post it? I read the tutorial for the 16S workflow, and it does not include trimming before building contigs. I read the Quality control tutorial and it does not include how to proceed after trimming.
