Quantify expression from CAGE data

Hi,

I want to measure the expression level in (TPM) from CAGE data for some specific transcripts (i have their coordinates in annotation file). How can i aproach this and extract it in TPM?

You should state in which format you have the data. Fastq, Bam, count matrix...
