Sorry if this question seems dumb. I have read some papers and all of them say that non-conversion rate was calculated from the chloroplast genome. But exactly how this calculation is done? And after the non-conversion rate is calculated, how does this affect downstream analysis? For example, bismark could give me a genome wide cytosine methylation report, should the methylation percentage calculated by bismark be modified to reflect the non-conversion rate?
