Hi all

I have MEGA 6 so my instructions are tailored to that version. Within a "Subtree" pull-down menu choose "Root". Alternatively, click on the "Place Root on Branch" icon on the left. The shape of cursor will change to indicate that you are going to place the root, so click on the tree branch leading to your outgroup.
MEGA has extensive tutorials and help section - you should be able to find the answer there if my suggestion does not work for you.

Thanks alot mr Dlakic Your suggestion worked for me but i also have another question. I alos have MEGA6 version. As you know this version places a root on outgroup tree branch in newick format of tree itself but according to your suggestion after placing the root on outgroup tree branch the boorstrap values are changed and the problem is not clear to me. Do you know the raeson of this problem???
I am afraid I do not know what you are talking about. Rooting a tree does not actually change it - it only changes its visual representation. If you rooted the tree in an area where the branches are short, it may seem that some numbers have shuffled because MEGA may not optimize label placements well. If you are still worried that numbers have changed, export the rooted tree in Newick format and open the file in any text editor. You should be able to verify that numbers next to your branches of interest have not changed.
