Above website, I notice the PTPRR gene transcription direction is 3'->5' because Transcript Strand is -, and Trasncript position: hg19 chr12:71,031,853-71,314,584

However, SLC2A13 gene, this show Transcript strand is - , but Transcript position is hg19 chr12:40,148,823-40,499,661 (5'->3' ???)

Therefore, to identify the direction of transcription, what should I look for?

genomic coordinates are always

chromosome:smallest-largest I don't understand how you conclude about 5' and 3' in your question.

Note that RNA is always 5'-3', but sometimes the RNA 5' can have a higher genomic coordinate than the RNA 3', meaning it is transcribed from the negative strand. Don't confuse the strand of the mRNA with the direction on the chromosome.
