phenotype permutation in GWAS

Hi I am working on GWAS with a logisitic regression model in R, and I need to do a big number o iteration to permute the phenotypes between cases and controls in the GWAS, the problem that i don't have any idea how to apply this in R?

If you want to randomly shuffle the phenotype values you can use sample(x, length(x))
