Hi everyone!
Recently we want to find potential interaction partners to a specific gene. We already get the sequence of its regulatory region (like promoters) and want to evaluate the binding affinity of a series of proteins. I know molecular docking could be used to calculate bind affinity between DNA and proteins. But there are hundreds of proteins to analysis and we do not need the accurate interaction 3D structure. A simple rank of different DNA-protein affinity would be enough.
Does anyone know how to deal with this problem? Thanks in advance!
