How can I find all of the GI numbers from a genome assembly from NCBI?

I recommend you using the accession number rather than the GI number due to inconsistency of GI in different versions.

DNAlias : GI numbers have been deprecated for end users (though they are internally used at NCBI). So you should switch to Accession numbers.
