I've used: SCOP: http://scop.mrc-lmb.cam.ac.uk/scop/

CATH: http://www.cathdb.info/

Interpro: http://www.ebi.ac.uk/interpro/

SMART: http://smart.embl-heidelberg.de/

I remember finding SMART the prettiest.

Expasy have a cool tool for creating the domain diagrams: http://prosite.expasy.org/mydomains/ Perhaps after getting the data from http://pfam.sanger.ac.uk

NCBI Search for Conserved Domains will do the job: http://www.ncbi.nlm.nih.gov/Structure/cdd/wrpsb.cgi
