I have a B2G dataset (blastx), but certain genes are missing GO terms. For example, genes described as protein kinases lack the ATP binding GO term, genes listed as phosphofructokinase lack the ATP binding term, etc. Does anyone have any experience with this? Does it indicate uncertainty that the query is not a proper ortholog?

I think most of the genes on nr are missing GO term. Only well annotated genes with known function have Go term. In my exerience if you want to match with genes with GO term you should try the swissprot database.
