Haplotype association in case control studies

Hi , As a part of my analyses, I used Haplotype association test from Beagle 3. The results were interstion, but the problem that if I want to take into accotunt cofactors (sex,age,BMI ...) I had to use the output fro beagle in R. This step was not clear at all for me, so does any one have an experience with this or knows an aletrnative ?!

If you want to adjust for covariates (sex, age, BMI, et cetera), then you need to conduct a logistic regression analysis using the output of the haplotype analysis.
