Hi, I used to make my networks but so messy. By the way, I want a specific edge locating onto another edge, but, non-wanting edge is up of my desired edge. How to determine edge's up and down?

First, there isn't much documentation on the home page. I would strongly suggest going to tutorials.cytoscape.org and going through some of the tutorials there.
Second, as to your specific question: edges don't have a Z-order, so you can't modify the order of an edge. On the other hand, if your network is so dense that you can't track an edge from one node to you other, you may want to consider alternative visualizations or perhaps changing the transparency of that edge in comparison to all of the other edges (i.e. make that edge much more opaque).

You might consider two things. First, adding some details plus things you've tried and second, and this is probably the key, reading documentation and tutorials. It is probably not the most productive thing to post a new Cytoscape question every other day.
(Cytoscape) What app is for mRNA-chemical interaction?
(Cytoscape) What is advantage of grouping and nesting?
(Cytoscape) How to create a legend for edge width?
(Cytoscape) How to set differently among two networks in same cys file?
(Cytoscape) How to make a good network with 600 nodes and 2000 edges?
(Cytoscape) MCODE ERROR
(Cytoscape) What app is for gene-chemical interaction?

I reading all of documentations and tutorials from cytoscape home pages. Plus, I applied all of edge attributes but nothing changed of edges stock orders.
