Alternative splicing can shuffle the exon order, and select from the exon sequence of a single gene site, to provide a combinatorial selection of possible transcription products from the one gene -- intergenic trans splicing can do this starting from multiple gene sites?
What regulates these two "non linear" gene combination, transcript-splicing processes?

Alternative splicing and its regulation are biological phenomena, this forum is focused on Bioinformatics. Since your question does not involve analysis, databases, tools, algorithms, etc. Nicobxl is suggesting that the question is off-topic for this particular forum and would target a more appropriate audience at http://biology.stackexchange.com. Even there, since there are entire books written on the topic of alternative splicing and regulation, you may want to break it down into more targeted pieces.
I really wish someone had answered or connected this to bioinformatics because I need to find trans-spliced ncRNA from locations on the sense and antisense strand. Many references seem relevant, but turn out not to be many hours of reading in...
Use the HISAT2 / StringTie pipeline for that, and obviously with stranded RNA-seq data.
