In the first legend photo, I was pointed out from my colleagues that the node color gradation legend is not clearly communicated as a node characteristic.
So, I change legend, second figure is that.
How about second figure? That figure clearly show that "miRNA is rectangle figure, color gradation is miRNA color"?
If figure is not clearly show two characteristics, how i can change legend? I don't know what to do.
Honestly, I think your second figure confuses things rather than clarifies them. Originally, I thought you were just outlining the label to make it stand out, but a more careful read indicates you are trying to show that rectangles are miRNAs. The problem here is that we don't have the rest of the network to be able to see, but I'm going to outline two possible cases:
All of your nodes are miRNAs: In that case, I would not add a legend that states that rectangles are miRNA -- that should be in the title of the entire figure. Then rather than saying "miRNA Color: Estimate", provide a more descriptive label -- estimate of what? -- so, miRNA Fold Change Estimate, or just Fold Change Estimate or something. You don't need to say "Color", that's pretty obvious, and if all nodes are miRNA, you probably don't even need to say miRNA. For clarity, you may want to use a different color scheme for your edges.
You have other node types: In this case, you want all of the shapes grouped together. So, if you have rectangles=miRNA and circles=genes, then put both of those in your legend first, followed by your color gradient(s)? Again, you don't need to say Color, but in this case, you definitely want to include miRNA in the legend label for the gradient.
