no single output file from maker

I ran MAKER tool for plant genome annotation. It last almost 2 weeks and there is no single final file as an output/result. there are hundred's of individual protein files but not a single gff file. why is it so ??

is the run still ongoing or did it finish? crash?

there should be some log files around as well, you might want to track those and see what's going on (or what went wrong?)

It's completely finished. Log files shows some error in some contigs rest looks fine.

ok, that's something.

can you follow the guidelines in here: http://weatherby.genetics.utah.edu/MAKER/wiki/index.php/MAKER_Tutorial_for_GMOD_Online_Training_2014#MAKER.27s_Output and see if all went OK. It seems that when finished correctly, you should have a directory (per contig?) that contains the annotations in GFF format.

You will have to manually merge all GFF files to get to one containing all results from all contigs.

yup that's the case with me.. I thought I will get a single output file.
