Hi I'm a master student and want to apply machine learning method in GWAS data for my master thesis, but I dont know which data set is appropriate.please tell me about properties of a good data set.

Here's one for Arabidopsis thaliana, a set of homozygous SNP markers. The 250K SNP dataset and over 100 phenotypes from Atwell et al., Nature 2010

If you'd like links to some metabolic disease ones, search for 'GWAS' at http://metabolicmine.org - it has a bunch of different studies, sorted by disease. Maybe one of those would be appropriate?
