Problem with long EBSeq runtime

Hi Biostars,

I am running EBSeq on 43 samples (7 conditions) to find differentially expressed isoforms. I ran the rsem-run-ebseq command on a txt file containing the calculated expression values of each isoform. However, the job seems to be taking a long time. It has been 1 hour and it is still running. Is the runtime for EBSeq usually this long?

I previously ran it on another experiment with 13 samples (2 conditions) and it took around 10 mins. Has anyone else faced the same problem?

If the job is running, consuming CPU cycles and is producing some output then be patient. You seem to have a more complex experiment at hand and sometimes the calculations don't scale linearly.
