Hello. I have a question about plots which represent RNA-sequencing results.
I have two RNA-sequencing data. One is from gene 'A' knock-down and the other is gene 'B' knock-down. And I found some genes which was up-regulated when 'A' was knocked-down and at the same time down-regulated when 'B' was knocked-down.
So, I want to highlight these genes showing these two knock-down condition.
Is there any good way or plots to use?

I guess a heatmap is what you are looking for
I agree. I often use ComplexHeatmap package (https://www.bioconductor.org/packages/release/bioc/html/ComplexHeatmap.html). Besides R, you could try TMEV (http://mev.tm4.org/#/welcome).
