Dear All, What is preferred insert size when sequencing on MiSeq 2250 length ? What is the effect on the data quality if you sequence 500bp library on 1002 read length sequencing?

You don't have a 500 bp insert library where every insert is that size (BTW is that actual insert or size of the whole fragment i.e. insert + 2 x 70 bp adapters = 500 bp). There is going to be a distribution of sizes that will vary based on the quality of your library. If you have a predominance of smaller inserts then your data quality can potentially suffer if you happen to sequence past the insert into the adapter on other end.

That said neither 2 x 250 bp nor 2 x 100 bp should matter with a good 500 bp library. Decide the length of sequencing based on intended application of data (longer reads can allow more specific alignments) followed by cost.
