MEGA 5.05 is the first bio informatics software I have used and I am having trouble opening multiple zip files to analyze in FASTA format. So far I have been told that I have to (in Microsoft word) manually convert files from MEGA to FASTA, then copy and paste them in a new alignment file for seven loci for each sample I am analyzing. The problem is there are about 560 files I would have to do this with. If anyone has a better way that I can bring up multiple files without having to convert them from MEGA to FASTA format one by one this would save me a lot of time. Thank you!

Hi,
This should be really easy to write some code for.
Let me know if you are interested and I could help you out
If I understand correctly you want to:

open file 1
convert mega to fasta (i.e. replace # with >)
close file 1
open file 2
...

do you want to combine the contents of the files as you go along?
