Simple workflow:

1. Find all microsatellites with conventional tools like Tandem Repeat Finder or Phobos or mreps or other.
2. Parse the output with Perl.
3. Make some computation/analysis with Perl.
4. Think about results.
5. Write and publish a paper.

Very vague question, but a former colleague of mine did just that in Perl. These scripts are UNSUPPORTED but may provide you with somewhere to start:

MSATMINER and MSATFINDER

Whilst unsupported, this software has been used in a recent paper in BMC Genomics
