It varies according to Kaplan et al due to accessibility of the DNA.
I think you should start reading that paper. But it can involve a lot of things, like chromosome folding, DNA methylation, histone based coiling, other proteins being present on the DNA etc. Actually the status of the transcription factor itself will influence the binding as well. Things like post translational modifications leading to (in)activation and complex formation.

It doesn't really say so, but I supposed she wanted to develop a model that would include transcription factor binding.
I think for such questions, where the relation to informatics field is not clear but only appears to be a biological question, we should require to make the connection explicit.
