The new API is built upon REST.

According to their indications, it's been moved on the kegg.jp website (instead of genome.jp. So jump here ;-)

EDIT: After digging a bit, I just made a tutorial (using iPython notebook which is awesome) on how to query KEGG using REST in Python. I hope you'll find it useful:

The only way I know is unfortunately by using the non-free access to KEGG. I guess there are alternatives, but as I had the easy solution in hand, I've not looked at it.
