1)Once the install is complete, you can run Modeller scripts from a regular Python command line or IDLE GUI, if you install any 32-bit version of Python between 2.3 and 3.2 from the Python website. (To run a Modeller script in IDLE, right-click on it, select "edit in IDLE", then hit F5 to run it.)
Anyone has experience run a modeller scripts by using phyton?. I would appreciate if anyone can share the ideas. Thanks for the time.

A very simple answer.. MODELLER has a very good tutorial and documentation online, that you can easily find using Google. Check here: http://salilab.org/modeller/tutorial/
This is the latest in a series of questions in which you claim you want to get a paper out of your M.Sc but truth be told, if you are to be a good scientist, you have to start finding solutions on your own or at least trying hard to before randomly asking for others to do it for you. All the software you've been using has online support. Make use of it.
