I installed modeller9v8 in my PC. The command page opens, but when I type as " sequence.ali", I get the following command:

'sequence.ali' is not recognised as an internal or external command. operable program or batch file

is my installation of modeller wrong? Or what are the steps to generate a model through use of modeller 9v8. Can anyone answer me in detail of how to work with this?

Please update the title of your question to something like 'Error message when running Modeller', and please don't use all capital letters.

I'm not familiar with this application, but that error message implies that you are typing sequence.ali into the Windows Command Prompt.

The online instructions for the application (which I'd encourage you to read here) seem to suggest that you need to perform a number of steps to run the program, e.g. creating a small python script, and then passing that to the modeller program, e.g.

mod9v8 model-default.py

It seems you haven't install python on your system. install python from the following link.

http://www.python.org/getit/

modellar help is available here. follow the example files for modeling. then you try with your query target sequence and templates.

Hi Priya;

As Bio_X2Y has pointed out, you will have to use python script to run the Modeller.alignment file will be passed to the subroutine inside that python script, where model will be built. I will encourage you to follow the tutorial.
