I guess the "polyA rnaseq" you are referring to are from RNA-seq libraries constructed from RNA that have poly(a) tails. These RNA molecules are typically enriched for by pulling them down using olig-dT's prior to library construction.
Without further information, we can't be sure if the "non-polyA rna seq" you are referring to removes the polyadenylated RNA molecules from the sample prior to library construction.
Both can obviously be used to analyze the transcriptome (they were generated from it!). The one that is appropriate to use is dependent on the biological question you are trying to answer, which you haven't shared with us, so it's impossible to say much more.

From my understanding, ployA rnaseq is supposedly enriched with mature mRNA. non-ployA rnaseq tends to contain much more other types of RNA such as ncRNA without a ployA tail and maybe pre-mRNA.
