What would be a good datasets for the human or mouse genome that combine Illumina RNAseq plus Polymerase 2 (Pol2) ChIP-seq plus H3K4me3 ChIP-seq for the same samples?

If the answer is ENCODE or mENCODE, what dataset in those projects would have the best quality/coverage?

YEs, the answer is Encode. It all depends upon your interest, i.e, which cell lines are you interested in. OR you could use all and do comparisons between different cell lines. While for Pol II, use Chip-expo data instead of Chip-seq. Data is available from recent paper from Frank Pugh's lab.
