Hi,
Does anyone know of any tools and/or methods for identifying if set of genes is enriched for protein-protein interactions?
So, given a list of all "known" protein-protein interactions in a genome and a subset of genes from the genome- what is the chance that this subset has X or more protein-protein interactions than would be expected by chance alone?
I use DAVID quite a bit (http://david.abcc.ncifcrf.gov/) and find it quite effective. Not the most statistically rigorous method out there but great for exploratory analyses and hypothesis generation I think. Also allows for more than just PPI's but also Pathways, GO term enrichment, etc.
