Let us say I have two sets of nucleotide strings of length 13.

Is there an accepted method of checking if there is any reason to believe they differ in a statistically significant way?

that would depend entirely on what question you are asking and what you use for you null model.

Classic bioinformatic question. Similarity score between DNA sequence are computed using similarity matrices. The DNA similarity matrices are simpler than the protein one because there is only 4 elements. BLAST use such matrices. (wikipedia)

But the tool of reference is clustalW. It will give you a similarity score.
