I am trying to understand how a protein domain has evolved. Could you suggest bioinformatics tools available for this purpose?

I think you should start with exploring your domain of interest in Pfam, here is the PAZ domain as an example. There are several tools in Pfam that might help to understand the evolution of domains depending on your interpretation of "understanding". Phylogenetic analyses are certainly key to studying evolution of proteins and domains. You might be able to retrieve all sequences of the domain by species, view multiple sequence alignments and view domain architectures.
