Chromatin Conformation Capture Replication Forks

Why does chromatin capture conformation yield anything quantitatively noticeable above replication fork ligation junctions? Surely the outcome of the ligation/religation would be many replication forks and very few (in comparison) informative junctions?

My guess is that the data is filtered to remove replication forks in post-processing, but i'm new to the technique and unclear at this point. Can anyone help? Thanks.
