I have modelled a membrane protein using Insight-2 and glide's-prime. In insight - 2 I have modelled the whole protein, whereas in glide-prime I modeeled only a particular region. can I communicate this work as a comparison of prediction by these 2 methods? or can anyone suggest how I can frame these 2 works and send for publication in journal

I am not sure what the requirements are for getting papers on protein models accepted, but sometimes the best way to find out might be to actually submit a paper. Personally, I would be a bit skeptical about a model without any experimental validation. So, if you could get or find some experimental data or known structure to compare your model with that might improve things, though I heard getting crystal structure of membrane proteins is harder than other proteins. Also, why don't you make a full model from both programs. The way you are describing it now sound as if the models are not really comparable.
